Hi I am in the process of having installed a 2 stage high efficiency furnace, my question is is there any benefit, advantage i.e. monthly savings, performance, and comfort in having Nest control the secondary stage 2 (High setting) or using the furnace controller to handle W2? my understanding is the furnace controller will turn on W2 for a predefined time say 15 min and cycle back to W1.

The 2-stage cooling or 2-stage heatings can indeed be controlled by a nest learning thermostat 3rd generation or a nest-E learning thermostat.
the advantage of a learning thermostat is it can maximize both comfort and energy efficiency which complement you hvac system .

Any of the Nest thermostats can support a conventional HVAC system that has 2-stages of heat and 1 stage of cooling. If you have a Heat Pump, then it can control a single-stage heat pump with or without AUX heat or a Single stage heat pump with separate single-stage furnace heating (Dual fuel). Either of these types of systems requires that a C wire is installed.
Personally, I think the Nest Learning Thermostat, 3rd Gen, would be a better choice.
You will have much better control if the thermostat controls the 2nd stage heat.
