2 New nest thermostats wont shut off. Also 1 existing nest thermostat will also not shut off

Looking for help. I am a plumber who just installed a new Navien nfb-200h boiler in a customers house. There are 3 zones. Zone 1 has an existing nest learning thermostat with a 2 wire hookup which worked well with the previous boiler. Zone 2 and 3 are both new zones and I used a new nest smart thermostat for each. Upon boiler startup all 3 zones are calling for heat with all the thermostats being already satisfied. I then went to each thermostat and turned them off manually and they still were calling for heat. I then pulled each thermostat from the wall and the call for heat stopped. The 2nd and 3rd zones are a 3 wire system with R W and C. We ran new wires for these zones. I called nest tech support but they didn't understand the problem and are suggesting new back plates of which are being mailed. I also called Navien tech support and they thought a setting in the thermostat is may be preventing the opening of r and w wire. Any help on this would be much appreciated.

tell me more about the zone valves are they power open and self closing or do they power opening power close? As long as those valves accept a 24 V AC power supply it should all work

It is a zone pumping system. Each thermostat has its own pump. Thermostats are wired onto Navien boiler control board. Once closed the board powers zone pump. After doing some digging I heard that Navien boiler boards may be too sensitive for Nest thermostats and require additional hardware to make it work. I am going to switch the thermostats out with T5 and see if problem still happens. 

Problem solved. Switched thermostats to honeywell t5's. As stated before, this installation has thermostats wired directly to Navien board. That board must be too sensitive as previously stated for Nest thermostats.
