Nest thermostat with new heat controller

I have 2 boilers , each with a 6 zone controller. There is 10 nest thermostat's, hooked up to different zones of the controllers. 5 on each. 
there are 2 nest thermostats 3 rd gen learning hooked up to the forced air portion of the heat ( the other 2 zones of the controller) 

I gad to install a new circuit board on one of the controllers and now the best thermostat works properly with the zones when the thermostat calls for heat but when it does not call for heat it will cycle the zone in the co trolley on and off about every 30 seconds or so. 
id I take the same thermostat and replace it with a thermostat on the old system it works properly. Likewise if I install a thermostat from the system with the old board on to the new one it does not work and cycles the heat on and off the same way as the proper thermostat. Talking to the manufacturer of the controller states that the best thermostat dies not work with the new board but I really do not want to replace 12 thermostats. 
any ideas of what else I could look at.

• Do you see error codes on the screen of the Nest Thermostat?
• When were the Nest Thermostats installed?
• What other strange symptoms have you experienced since the problem started?
• Did you change the backplate and the display of the Nest Thermostat to the new board?
