Nest with 2 stage heatpump

I have a Nest Learning thermostat, our system is a 2-stage heat/cool Lennox heat pump. Aux heat a elec coil in the air handler. Our run times for both heat and cool are way too long. I track it from the app. It seems that the Nest will only run the 1st stage of heat using the elec coil only. The run time is 5-6 hours, it will rarely use the heat pump for heating. The cooling will only use 1st stage of the compressor.  Our HVAC contractor wiried it correctly.I feel it's the ECO learning stage trying to heat and cool the house with only 1 stage of cooling and the aux coil heat. With both taking way too long. It seems the learning ECO is out of control and I can't stop it. 

 Today we changed it out to a Honeywell T-stat and it works fine. Any idea why the AI in this Nest is out of control?
