After installing my Nest 4th gen thermostat, my 2 stage furnace does not seem to be operating right

About 2 years ago we updated our heat and AC to a high efficiency Amana Distinctions unit with a 2 stage furnace system.  When they installed everything they also updated the thermostat upstairs to a Honeywell Home Pro Series thermostat.  Before ordering the 4th Gen Nest Thermostat, I ran through the compatibility checker and it said we should be good based on answering the questions.  We only had 4 wires connecting our system that I listed below and our furnace used to run in the first stage 95% of the time and only kicked up on high when it had to.

Based on the installation information I received during the install, the Blue wire now goes to Y1, the White to W1, the Red to RH, and the the Green to G. Now our furnace seems to kick up on high more often than than it used to and may not be running as efficiently as before.  I would have posted a pic but apparently don't have the permissions to do so here so I listed the old wiring configuration below.

Can anyone provide some feedback as to what needs to be done to correct this.  We absolutely love the thermostat, we just need it to run as efficiently as it was before so we are not wasting propane.

 

We had the following wiring inside the old thermostat.

Blue wire connected to Y

Green wire connected to G

White wire connected to W

Red Wire connected to R
