Wired up wrong?

I have a new gas system boiler with 3 zones controlled by Nest thermostats (installed by a heating engineer and an electrician). Two zones are wired in (upstairs and downstairs) and the kitchen is via USB (there is a forth 'on demand' zone for the towel radiators but I think that is unrelated to the issue). No issues with the Kitchen, but the upstairs and downstairs radiators seam to be mixed up so the thermostat upstairs is triggering the downstairs and vice versa. I've tried switching the two thermostats around but this still presents the same issue.

Is it possible that the wires to the thermostats tell the boiler when to operate and therefore do I need to switch the connections around in the heat-links?

It is possible that since the boiler was changed and everything rewired that the Heat links were wired incorrectly or the thermostat bases wired to the incorrect Heat Link. 

To clarify a little on how the setup works. It sounds like the 2 thermostats you mention are wired to their own Heat Links. Each Heat Link is then wired to their own zone valve or boiler connection, depending on the setup.

In this case I would say there are 2 options. Either have the Heat Links rewired correctly, which might be more difficult or swap the wire connections between the Heat Links for the thermostats. If the Heat Links are all in the same location, or at least the 2 for those ones, you would only need to swap the T1/T2 wires between the 2 units. I would still recommend you get an installer to assist you with it but if the Heat Links are close and the thermostats are wired to each it should be relatively simply to swap the connections between them.
