I have a dual zone system and zone 2 is controlled by a wireless thermostat. Can I replace both thermostats without having to run wiring up to control zone 2?

According to the Zoned system compatibility with Nest thermostats article "Thermostats in zoned systems can control the same heating and cooling system or each thermostat can control its own system." In this case, if you'll replace both thermostats with Nest thermostats, both should be wired.
