Lithium Batteries

I leave my house empty for six months when I travel up to Maine. The circuit breakers to the air conditioner are both turned off, so no power to the Nest Thermostat. Should I take the two lithium batteries out of the unit or is ok to just leave them in there? Will they charge right back once I turn the system back on?
