I am replacing a 2nd Gen Learning Thermostat with a plain old brand new Nest Thermostat that I got for free via my electric company. My 2nd gen was getting notchy so I figured I'd kill two birds with one stone (I don't use the learning functionality at all)
Using the compatibility checker, it says I cannot use the new Nest Thermostat, (perhaps because I have Rc and Rh wires?)
I have an air conditioning system that is separate from my boiler (heating) system.

Am I outta luck here?

Unfortunately I do not think you can replace your Nest 2nd Gen with the new Nest 2020 considering your split cool heat setup.
