I have a perfectly functioning 3rd generation nest thermostat that i need to remove in order to paint.
1. Do I need to shut down the thermostat or flip the breaker before removing?
2. Will the thermostat retain its settings when I plug it back in?

The answer to all of your questions is Yes.
You need to turn the HVAC off at the breaker
The internal battery should retain its configuration for a week or so.
Be sure to take a picture of the current wiring for when you re-install it and tape up the ends and cable so they don't get paint on them. Be sure to isolate each wire and not short them
