I only have two wires coming out from my Honeywell, thermostat, can someone help?

Actually, that's pretty normal. My house had only two wires (red and white) which are very thin wires. This is a low voltage system. I hooked up my nest with just the two wires and it's worked great for going on three seasons. Mine is an oil boiler with steam radiators.

@Callicabb1 , depending on what type system you have it my or may not work.  The Nest Thermostat uses AA batteries and the Nest Leaning Thermostats have a rechargeable lithium ion battery.  If your two wire simply attach to a gas valve, it may be operating on a few hundred millivolts. When the thermostat connect T on the gas valve to the second T on the valve, the gas flows and the furnace or oil burner.  On systems that use a 24 VAC power system, these are completely compatible with all Nest Thermostats.
